Acquired Immuno Deficiency Syndrome (AIDS) is the one of most important pandemic of modern world. Human Immunodeficiency Virus (HIV) is the causative agent of this disease. HIV-1 integrase have attracted lately than the other studied enzymes protease and reverse transcriptase. It is a needful to develop new drug candidates due to continuously growth of drug resistance. A catalytic core domain model of HIV-1 integrase was created and the behaviors of protein was examined by molecular dynamics simulation. By targeting this model, besides 6 newly designed ligands, 4 known but used for the first time ligands and 32 previously theoretical and/or in vitro studied ligands were docked. Interactions of docked ligands with protein were inspected. Among the designed ligands it is seen LGA, LGD and LGE have docking scores of above average.
